QJackCtl v0.3.13.9 and above always runs with 48000 Hz although I set it to 44100Hz and QJackCtl.conf shows the value 44100. Additionally QJackCtl starts automatically Jack although the setting in the tab is not activated.
v0.3.13.8 works fine.

are you sure don't have conflicting configurations, one system wide (/etc/xdg/rncbc.org/QjackCtl.conf) and another user local (~/.config/rncbc.org/QjackCtl.conf) ?
are you sure you have the correct configuration as last you've run qjackctl? are you switching different users or even machines ?

;-) It is even more wired:
I am running two machines with the same setup (Xub 14.04., same kernel, jackd2, ...), one for movies and music listening. On this machine qjackctl v9+ works fine. The other, my audio studio machine, shows the mentioned behaviour. So I excuse for the noiseagain and will check (I guess I have to exchange the problem in front of the screen).

also make a side-note that some sound-card devices do stick to a 48000 sample-rate no matter what you tell from qjackctl / jackd (especially if down to -r44100)..
