I only have 2 .desktop files:
/home/nixit/.config/autostart/qjackctl.desktop <----- use in the XFCE application autostart
/usr/share/applications/qjackctl.desktop <--------used in the XFCE system menu

I would assume there would be no conflict for the autostart with these two.

@rncbc, Thanx for the clarification on the --start parameter..

I even uninstalled qjackctl, removed all remaining qjackctl files and reinstalled, didn't help.
